The EgyptAir flight MS181, carrying 55 passengers and five crew members, landed in Larnarca airport, Cyprus.
The Airbus 320 was said to be on route from Burj El Arab airport in Alexandria to Cairo when the hijacker struck at 8.30 local time (6.30UK time).
Earlier reports suggested there was a bomb on board.
But now it is reported the man is strapped with explosives, which he has threatened to detonate.
Police have been asked to back off from the aircraft.
Route of the Aircraft
Hijackers had contacted the control tower at 8.30am on Tuesday (1.30pm Singapore time) and flight MS 181 was given permission to land at 8.50am at Larnaca airport on the south coast, Cypriot police said.
The hijacker asked police to back away from the aircraft, it said. Twenty passenger were later released from the plane, according to Cyprus television, who said the hijacker was letting Egyptian passengers off the plane.
The BBC has reported that the hijacker is an Egyptian national who boarded the flight initially in Saudi Arabia before connecting in Alexandria.
Flight MS181 landed at Larnaca airport at 8.50 a.m. local time (0550GMT), police spokesman Andreas Angelides said, according to the Cyprus Mail website.

Angelides said an armed hijacker seized the aircraft, identified as an Airbus A320, at around 8.30 a.m. local time after take-off from Alexandria en route to Cairo. The airline said 81 people were on the flight while the Cyprus Broadcasting Corporation (CyBC) reported 55 passengers and seven crew on the plane
